Protein Flexibility (1): FIRST and NMA Basics

ثبت نشده
چکیده

Normal mode analysis (NMA) is a standard technique for studying the dynamics of biological systems. It provides an analytic description of the dynamics in a macromolecular system near a minimum by using a harmonic approximation of the potential. NMA can be applied in the analysis of protein flexibility. It has been shown that over half of the 3800 Yale protein movements can be modelled in a structure using at most two low-frequency normal modes [3].

cNMA: a framework of encounter complex-based normal mode analysis to model conformational changes in protein interactions

MOTIVATION It remains both a fundamental and practical challenge to understand and anticipate motions and conformational changes of proteins during their associations. Conventional normal mode analysis (NMA) based on anisotropic network model (ANM) addresses the challenge by generating normal modes reflecting intrinsic flexibility of proteins, which follows a conformational selection model for ...

Capturing protein multiscale thermal fluctuations

Existing elastic network models are typically parametrized at a given cutoff distance and often fail to properly predict the thermal fluctuation of many macromolecules that involve multiple characteristic length scales. We introduce a multiscale flexibility-rigidity index (mFRI) method to resolve this problem. The proposed mFRI utilizes two or three correlation kernels parametrized at different...

DFprot: a webtool for predicting local chain deformability

UNLABELLED DFprot is a web-based server for predicting main-chain deformability from a single protein conformation. The server automatically performs a normal-mode analysis (NMA) of the uploaded structure and calculates its capability to deform at each of its residues. Non-specialists can easily and rapidly obtain a quantitative first approximation of the flexibility of their structures with a ...

Simplified flexibility analysis of proteins

A simple way to get insights about the possible functional motions of a protein is to perform a normal mode analysis (NMA). Indeed, it has been shown that low-frequency modes thus obtained are often closely related to domain motions involved in protein function. Moreover , because protein low-frequency modes are known to be robust, NMA can be performed using coarse-grained models. As a conseque...

Deciphering conformational transitions of proteins by small angle X-ray scattering and normal mode analysis.

Structural flexibility and conformational rearrangements are often related to important functions of biological macromolecules, but the experimental characterization of such transitions with high-resolution techniques is challenging. At a lower resolution, small angle X-ray scattering (SAXS) can be used to obtain information on biomolecular shapes and transitions in solution. Here, we present S...
